Cy3, tetramethylrhodamine (TRITC) is a bright, orangefluorescent dye that can be excited by mercury arc lamps using the 532 nm laser line and detected with TRITC (tetramethylrhodamine) filter sets. Cy3 labeled probe can be use for visual color application such as imaging, flow cytometry, and genomic applicatiosn. It is also the basis for the classic lipophilic tracer DiI and its variants.
The fluorescence conjugates has peak excitation wavelength in 554 nm and emission wavelength in 568 nm and the bright orange fluorescence can be use to as alternate dye for Alexa 555.
Cy3 dye can be incorporated at any position within an Oligonucleotide at time of synthesis or post-synthetically. An oligonucleotide modified with a primary amine group is used to covalently attach dye with oligonucleotide via NHS ester chemistry; other cross-linking chemistries are also available depending on particular project specifications .
